Halilhodžić grew up in Jablanica, Bosnia, where he played informally near his home. At 14 he moved to Mostar for electrotechnical school and joined the Velež Mostar youth academy at 16, encouraged by his brother Salem who played for the club. After a loan to Neretva Metković, he broke into Velež's first team in 1972–73 and developed into a prolific striker, scoring 106 goals in 206 First League appearances for the club.
